Well I'm running the Pokemon Nexus version of PokeNet.
This one: http://forum.ragezone.com/f705/pkmn-nexus-pokenet-881625/

And I have some minor problems/bugs.
The most important is this one:

Sometimes when the player logs in, or change map (walk to another map),
the player suddenly can walk trough walls and can't battle wild pokemon.
Then when he re-logs in it appears in the last place he was when the game was working good.

The problem is that it happens 80% of the time.
How can I fix this?

This was discussed shortly after the tutorial was made i believe. I think it's due to you doing too much (pressing too many buttons) when swapping maps.
Have you gone through the checklist:
1.Update all drivers + java
2.Update OS
3.Make sure you have the correct version of java for the server + client
4.Make sure your client and server are actually compatible (e.g. released together/same person)
5.press one button a time when play
6.Make sure your hardware is compatible (nvidia cards mainly have a problem with this source)

1. Last version of Java, drivers are okey.
2. My OS is Windows 7 Ultimate 64-bit.
3. I really don't know about this, they are JDK6 and JRE6.
4. Client and server are both from the Nexus download.
5. Tried this (and walking 1 step at the time).
6. Didn't know about nvidia cards, mine is nvidia, but tried with the integrated card aswell.

Nothing seems to be wrong in my opinion.
Anything else? :S

Actually I'm going to host it on a VPS, should it be win xp or win 2003?
Also, if I use the "Run this program in compatibility mode for Windows XP" in my Win7 computer, would it work better or just the same?

compatibility mode is not 100% xp, it nly changes how the system reads the files. it may work, may not. about the vps i really don't know, you'll have to find out if there are many differences in how to OS works.
