after copying server files in VM and when i go to start server it says Permission denied

are you running it as root ? sudo /server/start.sh or (bad) sudo bash --- then cd /server -- ./start.sh

just copying the new files into the vm wont magically make them work, im pretty sure you will have to configure them.
im only giving you a possible solution to your 'permission denied' error.

U can use 449 patcher and close it before it patch to 453)

Check the correct path of the server in gqueryd conf. file.
path = /server/gqueryd/
