So when I try to remove (pvponly) from pets in InitItem.dat from config.pk when I restart the server it adds the (pvponly) back. Is there a way to stop this? I am assuming its protected some how.

In other words. Use newer files. A clean repack won't fix or help anything you are trying to do. Even the clean repack doesn't have all quests, ect. working. There is nothing to gain from starting from a completely clean repack and modifying one that's not clean.
