I tried re-encrypting it, is there anyway to make the colour change back to normal?

there is no way.( unless u code your own encryption tool)
i guess u are using Lamd's encryption tool(it happens to me and re-encrypting wont help)
try using other encryption tool

No. Just get fresh map files -> decompile them -> recompile them with your encryption. It should work.

I downloaded them, and did what you said to do, still some maps grey.

You could redo that untill all maps are alright.
Altough it'll take you some time.
so your saying I have to keep doing it till it doesn't turn grey? :/.
edit : well I kept compile the files for about 20minutes and the same maps still have grey in them.
(Town, Ruin, Dungeon, Garden)

dont bother trying it wont work (just like what i did)
omg,, i got them all fixed!.
I didn't do anything with repacking.
I had to fix the Battle Arena by renaming it to Battle_Arena to unpack.
And some xml work :P.
