ive checked the alpha maps and theyre fine, even on unedited files the bug is still there.
Edit: Tried removing all alpha maps on the cape yet unfortunately same strange bug happens.
It seem only to occur while standing still in a "Monster" map. While running,walking and standing in a town, it seems fine
Any ideas what could be causing it?

It was silly of me, i was testing some weapons and noticed that which you spoke of.
It has really nothing related to the alpha maps. It is the animation, the cape is 2 meshes (of elements of a mesh), and that upper part is coming under the lower part, on the animation, kind of 'sinking' on the lower part of the cape.. so it is really the animation, not the maps..

Yes they become transparent indeed, they are supposed to :)
On those i released, they have the same transparency, but there are 2 objects "on the same space", 1 has some transparent parts, and, curiously, the other is visible right where the first is not. That 'cunning' or 'astuteness' is the secret for effecting via Alpha :)..
On this case, the other 'layer' is an copy of the first mesh..
-You go to the armor's ase (first, convert the armor to ase...)
-Imagine that 'no effects' is an effect...
-For each effect (with this 'technique') you got to have one mesh.
-If the effecting you look for have 2 different effects (ex: effected and non-effected parts) you have to duplicate, if it has 3 effects you would got to have 3 meshes, etc.. But just 2 is easier to understand.
-Duplicate the [GEOMOBJECT] block of the parts you will effect (copy indeed, both will have the same name).
-On the duplicated geomobject, change the number of "*MATERIAL_REF" to (the original number of materials + 1)
-Duplicate the Material the mesh would be using (material parts are on the very beginning of the ase text) pay attention on '[' ']'closing and opening, etc...
-On the duplicated material, change its number to (the original number of materials +1).
-So now you have 2 materials and 2 meshes, the first material must receive TGA's with Alpha Channel inverse to the TGA's alphas that the second material will receive.
-So on the mesh you want to effect (or not) you will give the *MATERIAL_REF of the effected material, and the same thing on the other (except for the effect lines, etc..)
On some ocasions, the smd to ase conversion can ruin the Physique rig, but that is rather unusual (on those i released it happened with just 2 of 8 chars..) so you would have to rig it on 3dsmax, but on your mech from what i could see it did not bug the rig..

You have to download the ASE importer/exporter, it is on the same thread as the SMD converter, but when you use it for armors SMD, the animation counterpart (SMB) has to be renamed to the same name as the SMD file. So it will produce the readable ASE, but if you import it to 3ds it ruins the physique rig, but you do not necessarily need to go to the 3dsmax (only if you are making the armor parts).
Double those parts i said of the ase (the converted-armor.ase), and change the materials (like i said on the other message)..
Or you can post here the files of your mech so i can see what you did wrong..
i did rename the .SMB file to the same name as the .SMD.
Reason i wanted to import the .ASE to 3dsmax is cause i wanted to make the doubles the parts i wanted the effects on.
Can it be done the same way the materials were done?
"Double it" on the ASE, (crtl+c - ctrl+v) =D. If you import it to the 3dstudio it will ruin the physique.
What should i actually be copying? cant seem to figure it out >.>
