yes, you would need to use the orignal .skel file that it was derived from and you could edit them any way you wanted, provided you converted them into a format thats readible by 3ds max or blender for example.

you could load the mod into blender and make sure its all good and convert it into z3m and see if it works that way, make sure you edit the gcmds file after if its a new mob

Im currently also doing some custom model edits but i am having some trouble with the positioning fixture. How did you get your models to be positioned very nicely?

The pos & rot variables are the offsets based on skel Vertex CHEST or R_HAND.
I wrote an unity-plugin for correctly setting the positions.
If you don't have on you can mostly edit one of the floats manually and relogin each time to see the result.
Usually i take one of already existing items to start from.

i have managed to sort out this issue, i now export the model from 3d obj converter into blender and then using a reference model i place them in same origin point. Then i copy reference model position valus into new model. End result is much faster and accurate positioning

Not really true, you can just import z3am into blender and match it up with the hand, and then export it back to z3am (super easy) only hard if its a z3m.
You won't have to relogin in every time, it will just be right on the first time pretty much. I wouldn't duck with positioning in gcmds either. What a nightmare.
