Got everything working, and got a couple of my friends to try it out, and we found that the character changer at the laboratory is only able to change the player to selections up to 3. I checked the material base of RMXP and it isn't missing any of the models nor does it have any corrupted ones.
Any ideas?

Follow the little readme in the PKMN Server folder, and set up the DB right.
Change the IP in your .ini file for the RMXOS to your LAN IP if you are using a router. There's another field for IP in the trade server somewhere, change that too (e.g 192.168.1.2).
After that, in RMXP, Open up your script editor, and change the ips in BOTH the option scripts.
This'll let you start it up.

I have tested it and it works fine. Few things arn't English and there are spelling mistakes all over. I've only tested a few mins of actual gameplay and one bug I have noticed is the audio doesn't quite work properly.

You need version 2.0.0-p598 x86.. 64 bit won't work.
