Some questions about the organization of this system/process

Hello, sorry for disturbing but I have some doubts about the organization of the files.

Im Adminstrator and Developer of Ragnarok Server since my 12 years old.
In Ragnarok,We have two folders:

-Data / File Server.
-Data / Files from the Client.

We also have "external" files:

-Xampp to host the files database SqlServer's.
Out some settings on the internet to open doors.

Here I see some confusion in the archives. I am not able to find co-relation between them. If someone could help me solve this problem, and if I can emulate a server I can let you more organized and easy installation for any user.

I would like to know where the Server files and where are the files of the Client. The rest I can do. The only thing I found was this:
