Try drinking some beverages/eating some food that helps settle upset stomachs. Or even try some medicine for stomach aches if you have any. Some good beverages/food would be Tea, Water, Vegetables, Especially Fruits and Nuts. Best advice would be to eat an apple with some orange juice when you wake up or something, and if that doesn't do it then try taking a bath and/or taking some peptobismol or something. Not sure what's causing it though, could be just Gas, could be stomach acids settling wrong, or it could be a form of sleep-apnea all I can tell you is try what I said and if it gets worse tell your parents/a Doctor

I almost feel dehydrated, but it continues after I have my coffee(come to think of it, probably doesn't help).

Anyhow, if you are NOT a woman, or Arnold Schwarzenegger... (Props to anyone that got that joke).
You should perhaps check it out, believe it or not its possible it could have to do with your spine/other bones in the body, my friend had similar problems, what he had to do was to go to a doctor that gave him some stretching massage/exercises or whatever, and after a cpl of visits to this doctor the problems went away.
Sounds odd I know, but you should get it checked out :).

coffee doesn't hydrate and you don't smoke at night but you do smoke at day? lol :P
In your position id start cleaning up my diet, take out junk food, add in clean plant foods, drink more water, get enough quality sleep at night, get sunlight on your skin each day, get more fresh air. Do these things and your health will improve.
Morning is the longest most people go without eating/poisoning their bodies and you detox a lot, you could just be waking up while your body is still repairing itself.

Coffe give me desires to puke if I take much and nothing else. You should try and eat some vaijilla cookies before sleep. It will play with you stomach acid in the night.

Coffee has caffeine in it, caffeine absorbs water from the blood stream which dehydrates you...
Try to drink at least 2L of water during the day, and get some exercise (at least 30 minutes) during the day.
I had similar feelings like this before I started eating healthily.
