I would like to ask, can an java application in phone control a pc using internet connection?

Of course. Have the pc act as a server in some port and connect to it with a java client app from the phone.

Well, Java is Java. What services and how the phone provides varies from system to system. Without details on the phone it's hard to give you any information at all, and even then probably your best bet is to google your phone model and java.
